Well obviously you could not take a train all the way to Bali as Bali is an island and there is no bridge which connect Bali with Java or one of the other islands. But you could do a trip from for example Jakarta to Bali whilst using mostly the train. You would take a train from Jakarta and then get of the last stop which is Banyuwangi. You may have to switch trains in Yogyakarta. From Banyuwangi you can then go to the ferry port and take a ferry to Bali. The entire trip from Jakarta to Bali by means of the train and ferry will probably take you around 3 days.
